Publishing issues... uploading invisible files? :/

I have an issue with publishing a new website and wonder if you can advise.
I have created a new website by adding it as a new directory to a general off-line hosting site I have created. This holds 2 other websites I have already designed in Everweb. I have then duplicated the new site and opened in Projects, then deleted the other 2 sites.
When I go to publish the new website, I see that the other 2 websites (that have been already deleted) are also being uploaded. I have checked with a separate ftp uploaded to see the files on my web host server to see what has been uploaded and deleted the unwanted files.
Overtime I go to publish and upload the new site, the 'invisible' files keep uploading.
Is there anyway I can prevent this.
Is there anyway I can clean out the unwanted files int he asserts list as well?

HI Lester,

Sorry for the problems you are experiencing.

This is a known issue with duplicating websites. We are working on fixing it for the next release.

To fix it now, use File-> Publish Entire Site from the menu bar.

I've just been going through this issue with Andrew on the support desk. Checking my host server I found numerous old directories, pages and files that I had either renamed or deleted clogging up space. I was asked to delete everything off my server and publish the entire site again. Unfortunately all the old files etc along with the current website files got uploaded again. So publishing the entire site will not fix the problem. I was told this issue will be solved with v1.9, I hope so!
