Phantom files moved to server after moving files into a subdirectory and then publishing via ftp

I created a subdirectory to help organize my project. I moved files into the subdirectory. Everweb correctly created the subdirectory and updated the links to these files. I then published changes only via ftp. Again, it correctly created the website using the newly created subdirectory.

I logged onto my website via ftp and listed out the files. My new files were in the subdirectories. My old files, however, were still at the top level. I manually deleted the old files with my ftp tool. My website worked correctly.

I made changes with Everweb to my site. I published changes only via ftp. It correctly made those changes, AND it moved copies of my old orphaned pages back up to the server that were at my top level and which I had moved into the subdirectory.

I again made changes with Everweb to my site. I cleared out the old files on my server again using ftp. I published my ENTIRE site via ftp. Again, it copied the orphaned old files up to my top level! This partially defeats the purpose of supporting directories as I do not want to publish these phantom files.

Is there a workaround?

I recognize the usefulness of having additional files on the server and I do not expect Everweb to fully synchronize files with the server. I can manually clean up old orphaned files. However, I do expect Everweb to remove pages from their old location when moved into a subdirectory so phantom copies are not moved up to the server.

That sounds strange and there is no reason why EverWeb will recreate these files.

When you say you created a subdirectory did you enter the sub directory name in the Directory/Path field in EverWeb?

The root of the hierarchy is the website. Then I have my top level pages. I placed the directory at the same level as my pages. It looks like this:
Website
Home
Learn More
Learn More Pages (this is the subdirectory)

Are you publishing to a folder and then using a third party FTP client to publish? Or are you publishing directly to FTP with EverWeb?

No. I am using Everweb to do the FTP publishing.
