I don't know about the "Header" code box but the Head Code box is for inserting meta tags, styles and javascript. I haven't experienced any code insert in it appearing anywhere it shouldn't. The Footer code box was provided to insert any javascript which is not immediately required on page load so that it appears just before the closing body tag. As you probably know, this makes for a more efficient doc and is the best place for analytics code which isn't required to register a page visit until the page actually loads. Scripts for media players can also go in this box if they are not required in the head code. The box was never intended for inserting HTML. I went to your site's page via the link above and found some really interesting info. However, I didn't see anything that would allow me to define a wider (taller?) separation between items in the menu bar. The way the stock configuration works makes each item in a column look really cramped (see my thread here which has an example illustration. Please note that I am definitely not a coding ninja!
